The Australian, 38, who quit F1 last year after a 12-year career featuring nine grand prix wins, was racing for Porsche at the Six Hours of Sao Paulo.
Race organisers said there had been a collision between his car and the Ferrari of Italy's Matteo Cressoni.
A statement on Webber's website said he was having further medical checks.
Webber's former F1 teams include Williams and Red Bull, where he raced alongside four-time world champion Sebastian Vettel.
British F1 driver Jenson Button tweeted: "Glad to see @AussieGrit is OK after his shunt at Interlagos @FIAWEC, that was a big one matey."
